It should work. Where exactly you copied mail directory ?
When you install thunderbird it would create new directory for mails and it would be empty. Go to edit- account settings- server settings
-local directory and browse for a right directory where you copied your
mails from 3.3.1.

I found the right place to transfer the data by creating a new folder under my Local folder on 3.4.3 system, found it in konqueror so knew I was moving to the right place, then copied the Save folder from the 3.3.1 system. Solved.
